A weapon must have the capability "Mega Damage" to harm MDC armor. If the weapon does not (as in your example), bounces right off and is ignored.

Personally, the size is part of the baggage of being a Combat Cyborg. Combat Cyborg's are really powerful - because of that, they have some drawbacks - this is one of them. RPG'S are very scalable. Just make sure the encounters match the capabilities of the group. You may need to decrease the number of extras as an example or give them more time in a time sensitive situation. You also may need to provide more clues as they have a limited "brain pool".

I warn the players at CharGen if any skills don't make sense for the setting, but Yes I try to make all the skills useful in my games. I have had plenty of "investigation" sessions, where Fighting / Shooting were never used.

Book says there is no limit to a Full Conversion 'Borg's Agility, Strength or Vigor. Can these stats be upgraded through normal XP expenditure or do they have to be upgraded through adding Cybernetics?

I would say no - just to keep what minimal amount of balance there is for a Glitterboy. Its a big frikkin gun, it is not a swiss army knife

I think a crucial point to keep in mind is that the player's don't know what the GM has planned and sometimes they just need to trust the GM and that they are doing what they do for a reason.

I know it's not popular these days, but GM fiat. If its important to the plot which means its important to the group having fun (which is the point of the plot), roll the dice and ignore them. Soooooooo, as a hardcore lifelong RPGer, i hate dumpstats. In our current Deadlands game, 2 out of 5 players have d4 strength, D10-D12 Shooting, Hip Shooting and Speedload. So tons of shots.
